Check your wobuild.properties file (\Documents and Settings\username\Library). I had a similar problem and my wobuild.properties somehow contained OS X paths rather than the Windows paths. There is an option to rebuild the wobuild.properties file, but that didn't work for me (this was the 1.1.0.82 release). I deleted wobuild.properties, restarted eclipse, and it recreated the file with Windows paths.
