    workspace\.metadata\.plugins\org.eclipse.core.resources\.projects\projectname\markers.snap

    Delete it and all Markers for the project are gone. I had some
    unremoveable markers some Month ago due to a buggy LaTeX plugin and
    solved my trouble that way.
