Refactor Rename WOComponent Fails on Duplicate Class in Project

Usually if you Refactor -> Rename a component's java class, it will also rename the .wo, .html, .wod, .woo, and .api files. It is not doing this for me, only the .java file gets renamed. I suspect that this is because I have two copies of each .java file in the project. One is on the classpath; the other one is generated during a build and is not on the classpath. The re-factoring works on projects where there is no second class.
