On the Project Wonder blog I found:

FrontBase, Postgresql, and Oracle plugins now automatically correct the EOF bug with generating "not null" columns for attributes that only appear in subclasses of single table inheritance tables.

This works as long as the parent entity resides in the same EOModel. When I subclass an entity into another EOModel the "Generate Migration" starts again setting those columns to "not null".
