Windows hiding themselves in the background

So, we are using Eclipse 3.6 for some projects, and we installed it with Golipse. One of the workspace mechanics set that perspectives are opened in new windows. This is quite cool! Only problem: the new window always open behind the main window! For example, if I do a Team -> Synchronize, the Team Synchronizing perspective open behind the main window (who have the WOLips perspective). Same thing for Entity Modeler.

Are we the only ones who are getting this behavior?
