Here is an overview of the issue:
    ---------------------------------------------------------------------
            Key: CAY-303
Summary: "Query has No Root" warning is shown incorrectly
           Type: Bug

         Status: Assigned
       Priority: Minor

        Project: Cayenne
     Components:
                 CayenneModeler GUI
       Fix Fors:
                 1.2 [DEV]
       Versions:
                 1.1
                 1.2 [DEV]

       Assignee: Andrus Adamchik
       Reporter: Andrus Adamchik

        Created: Sun, 10 Apr 2005 5:57 PM
        Updated: Sun, 10 Apr 2005 5:57 PM

    Description:
Whenever a "raw sql" query (SQLTemplate) is created in the modeler and no ObjENtity is specified as its root, Modeler gives a validation warning "Query has No Root". If a DataMap is saved and then reloaded in the Modeler, warning goes away.

Looks like DataMap root is not setup correctly during query creation
